I have created a 10x10x.4mm³ RPP box. I have used the beam parameters used in the tutorial. How do I determine what the beam position should be since I am using a different geometry?

The position of the beam would depend on your particular problem.
If you want to irradiate the defined RPP by a given particle beam, try to center your geometry in one of the axis to simplify the definition of the beam direction. For instance, if the RPP is defined along the z-axis you can select the z-axis as the beam direction and the position of the source at any point along that axis that suit better your study.
