You cannot actually replace the 50-50 sharing. You can however use the total 99Tc yield (ground+isomer) and apply the experimental isomeric ratio (IR(E)=\frac{\sigma_{isom}(E)}{\sigma_{ground}(E)}) to it to determine the isomer production. Since this ratio is a function of energy, be careful to do this for thin targets (i.e. thin enough that the proton energy loss in the layer is not substantial).
